I use Pixly and when I open a template from here: http://www.theotown.com/forum/viewtopic.php?t=1215 , it's transparent already, no need for background. Pixly can make transparent background at start, without using a template, and eraser can delete some parts so it becomes transparent again. So you can just open your image with Pixly and use erase tool.

Well, I use MediBang and it also provides transparent background template too
