It shouldn't be a problem. Any pixel drawing app with transparency (and possibly layers) should work. Ive seen people around using pixel studio or ibis paint. Perhaps you could try those.

One thing I've found is that adding a few small decorative details around the main build can make the whole area feel much more alive. Even simple landscaping or path variations can really help tie everything together.
